If youre installing manually, then be sure to put it in the right directory. As a general rule of thumb, BSA, ESM, ESP and ESL files go in the Data directory. There shouldnt be any of those files in your Skyrim (or Skyrim Special Edition) root directory. Merging means combining the.esp plugin files of several mods into one single plugin. You just install V.1.05. Then you install V.106. If prompted, let V.106 overwrite 1.05 (load after in Vortex). Thats it. Since you already did that, youre done. If the update contains newer versions of files, that already existed in the previous version, these older versions should be overwritten. Thats why you should tell Vortex to load the new version after the old one.
